How to File GSTR-1 for a Pharmacy: Complete Step-by-Step Guide (2026)
If you run a medical shop in India, GSTR-1 is the return that consumes the most hours and generates the most anxiety. Retail chemists issue hundreds of small invoices a month, and one wrong sheet total can trigger a notice months later. This guide walks through the complete monthly routine, from daily invoice capture to the final filing on the GST portal — updated for the GST 2.0 rates and the 2025 return changes.
What Changed in 2025–26
- GST 2.0 rates (from 22 September 2025): the 12% slab was removed. Most medicines and formulations moved from 12% to 5%, and 36 life-saving drugs became nil-rated. Pharmacies now report at 0%, 5% and 18%.
- HSN summary (Table 12): since 2025 the portal splits the HSN summary into separate B2B and B2C tabs, and HSN codes must be picked from the portal's list rather than typed.
- GSTR-1A: lets you correct a filed GSTR-1 for the same period before you file GSTR-3B.
Why Pharmacy GSTR-1 Filing Goes Wrong
Pharmacy outward supplies have three quirks that generic accounting workflows handle badly:
- Rate mix. A single bill can carry nil-rated, 5% and 18% items, and each rate must be reported separately by HSN. Items still sitting at the old 12% rate are now simply wrong.
- Document continuity. Cancelled invoices and credit notes must appear in the document sequence summary — gaps invite queries.
- Exempt supplies. Chemists attached to hospitals also handle exempt healthcare services (SAC 999316), which belong in the exemp schedule, not in taxable turnover.
Manual filing means re-typing invoice data into spreadsheets at month end — and that is where errors creep in.
The Documents You Need Before Filing
- All sales invoices for the period, with serial-number continuity.
- Credit notes and debit notes issued (sales returns).
- Cancelled invoice register.
- HSN-wise summary of outward supplies.
- Separate list of exempt/nil-rated supplies.
Step-by-Step: Filing GSTR-1 with the Excel Export
- Close your month. Run the Z-Report for the last day and ensure all invoices are finalized and reprints are accounted for.
- Open GST → GSTR-1 Export in PharmaBill and select the return period.
- Review the sheet summary. The screen shows counts and totals per sheet — check
docfor invoice-number continuity. - Download the workbook. One click produces the multi-sheet
.xlsxin the exact format the GSTN Returns Offline Tool imports. - Import it into the Returns Offline Tool. The tool validates each sheet; fix any error in PharmaBill (not in the tool) and export again.
- Generate the JSON and upload it on the GST portal (Returns Dashboard → GSTR-1 → Prepare Offline → Upload).
- Preview, submit and file with EVC or DSC. Download the filing acknowledgement for your records.
Export → Offline Tool → Upload → File. No re-typing at any step.
Due Dates
- Monthly filers: GSTR-1 by the 11th of the next month.
- QRMP scheme (aggregate turnover up to ₹5 crore, if opted): GSTR-1 quarterly by the 13th of the month after the quarter, with the optional Invoice Furnishing Facility (IFF) for B2B invoices in the first two months.
- Check the GST portal for any extension notified for a particular month.
Understanding Each Sheet
| Sheet | Contains | Pharmacy relevance |
|---|---|---|
b2cs | B2C small invoices | Your retail counter — the bulk of chemist sales |
b2b | B2B invoices | Hospitals, clinics and companies buying on GSTIN |
hsn | HSN-wise summary | Chapter 30 codes (3003, 3004) by rate, in separate B2B and B2C tabs on the portal |
cdnr / cdnur | Credit notes | Medicine sales returns with reverse tax |
exemp | Nil-rated / exempt | Healthcare services, exempt diagnostics |
doc | Document sequence | Invoice ranges, cancellations, credit-note continuity |
Common Mistakes and Notices to Avoid
- Broken invoice numbering. The doc sheet exposes gaps instantly — keep numbering machine-sequential.
- Mixing exempt and taxable turnover. Consultation and diagnostic exemptions do not belong in b2cs.
- Ignoring credit notes. Returns without credit notes overstate turnover and over-pay tax.
- HSN mismatch. Wrong HSN on the item master flows straight into the hsn sheet. Fix masters, not sheets.
- Old 12% rates. Any item still at 12% after 22 September 2025 produces a rate that no longer exists. Update the master in one pass (HSN Bulk Update in PharmaBill).
Month-End GSTR-1 Checklist for a Medical Shop
- Day 1–2 of the new month: finish entering last month’s returns as credit notes and cancel (don’t delete) wrong bills.
- Check rates: no item should still carry 12%; nil-rated life-saving drugs should show 0%.
- Check B2B buyers: every clinic or hospital you billed on GSTIN must have a valid GSTIN on the invoice.
- Check numbering: the doc sheet should show one continuous series per invoice type, with cancellations counted.
- Export and file by the 11th, then download the acknowledgement and keep it with your monthly records.
- Share the same numbers with your CA for GSTR-3B, so both returns agree on turnover.
Doing these six steps every month takes about 20 minutes once your software produces the workbook for you — and it removes the most common reasons pharmacies receive GST notices.
FAQ
- Can I file GSTR-1 without an accountant? Many owners do — once the workbook is clean, the portal steps take a few minutes. Keep your CA in the loop for GSTR-3B and annual returns.
- I made a mistake in a filed GSTR-1 — what now? Correct it in GSTR-1A for the same period before filing GSTR-3B, or amend it in a later GSTR-1.
- What about GSTR-3B? The ITC register and GST summary report give your accountant the input-side numbers.
- Does this work offline? Yes. The export runs on your local database; only the portal upload needs internet.
